It has stated in most studies that the distance based inference algorithms (UPGMA , NJ) give best results for similar sequences where as Maximum Likelihood and Bayesian give best results for dissimilar sequences.

How can we distinguish an aligned data set as a similar or dissimilar one? Is there any threshold value(in terms of percentage) to distinguish them? If so, what are the values for DNA and Protein sequences respectively?
