I exposed a green alga (pseudokirchneriella subcapitata) to copper and the fluorescent signal I am getting is way lower than that in the control, could it be due to the presence of the metal?

your question is very obscure and must be reformulated. Why?
- Are you using copper metal or copper salts. if you use copper salts, what is your counter-anion (Chloride , sulphate...) and in what for a medium ? What a salt concentration are you using.
What a kind of fluo-spectrometer are you using? have you an alga suspension in your cuvettes?
