I preculture fungi in liquid cultures. To harvest the fungal biomass and to remove the liquid I centrifuge the cultures. Is it possible that the cell wall, cell membrane or certain organelles are damaged by the centrifugation process itself?

If you are following a published protocol, in normal conditions, they should be ok. You can expect that some cells might be damaged, but you should still have a majority of good ones to do your research. Other researchers and we even centrifuge plant protoplasts (without cell walls) to harvest them using a suitable spinning speed.

The protoplasmic content might be affected (disoriented) but not damaged. The cell wall will not be affected.
