Hello, could you suggest experiments and bioinfo tools to analyze the binding/interaction of peptides with bacterial surface & EPS (planktonic cells and biofilms).

Firstly, understand how long take for the maximum biofilm formation (Days) use 'crystal violets methods'.
Based on the results you shall get an idea about how long required for maximum biofilm formation.
(2) The day onwards treat the material of interest using crystal violet.
(3) Based on the charge of your peptides interactions will happen with cell surface of bacteria.
(4) Use AFM time bounded manner.

1. Surface plasmon resonance: anchor the peptide to a carbonyl sensor chip, and use whole bacterial cells or their LPS and LTA as analyses.
2. Tag the peptide with a fluorescent marker to track it by imaging treated bacteria. Make sure the tagged peptide is active.

Berthony Deslouches Thanks for the inputs. Could you suggest a way, using which this peptide interaction can be studied in a complex system like bacterial extracellular polymeric substance (EPS). I can think of fluorescent based techniques, but it can give high interference. Can you give your ideas?
