Which gene will be amplified will depend on the primers used. You can use colony PCR to amplify genomic DNA as well. But the chances of getting more positive results will be with purified DNA since disturbances will be less in that case.

You can do colony PCR for genome DNA as well. Obviously since the copy number per cell will be much less then you may need to use more cycles than you might with a plasmid template. But it should work fine.
