I assume you mean the quantity of proteins produced which is not proportional to the level of expression of a gene. Quite simply, there are other levels of regulation (than transcriptional regulation) which are involved in the production of proteins and which involve translational modification and post-translational modification.
This means that even if the gene is expressed and produces an mRNA, it is not certain that its protein is present at the end of the process.
Do not forget there are pathways that send proteins for degradation like ubiquitination.
