yes just Blast your primers against the sequence and that will show you what you are amplifying and sequencing. Pyrosequencing is different from Sanger sequencing in that PS requires single stranded template and you then add the next base to the sequencing mix.When the correct base is added the reaction generates a pulse of light so you can measure and see the sequence developing from the end of the primer in real time base by base. In Sanger sequencing you can sequence longer templates from double stranded template but you will not get any sequence within about 30 bases of the sequencing primer.

I can not understand your question clearly. But what I understand, you really need to perform a search in BLASTn taking as reference the

genome of your organism (If it is already sequenced) in that way you will know which region your sequence comes from. I have done the search by downloading the sequence with the ID AY275524.1 but there is no similarity, this is probably because they are only 18 bp, even so, if the sequence is reported, it should appear in the alignment. The complementary material of the reference article does not show the results of the sequencing.

>>why you want to know that? If we see the principal of 454 pyrosequencing, we doesn't require the primers. For sequencing only adapters are required. The templete could either me a fragments of whole genome or any particular amplicon. Thus, the possibility of guessing what region was sequenced by primers is kind of not logical.

Furthermore, if you want to know what region is amplified by primers from genome generally (and not in sequencing), you can do a primer blast analysis against your reference sequence which would give you information about the amplicon produced by your primer set.
