I have done enzyme activity assay of mitochondrial enzymes. I want to validate this data using bioinformatics tools. Are there any tools which can be used for performing in silico enzyme activity or at least validating the existing data?

You approach strikes me as the reverse of the usual situation. Normally, experimentation is used to validate in silico predictions.
There are databases of enzyme activity data, such as BRENDA (brenda-enzymes.org).

Many approches could be used to validate your enzyme activity. Among different bioinformatics assay, Biowarehouse can be served. BioWarehouse currently supports the integration of a pathway-centric set of databases including ENZYME, KEGG, and BioCyc, and in addition the UniProt, GenBank, NCBI Taxonomy, and CMR databases, and the Gene Ontology.
