Hi Eric,

you might want to try and use dedicated software for the analysis of 2DE gels. There are various commercial options available (we had good experiences with ProGenesis, which you might even be able to try initially for free).

An alternative would be to use open source software - there is an interesting paper that was published by Bjorn Gjertsen's research group last year on a package the call Gel2DE:

I have not tried Gel2DE software - maybe somebody else who hase done so can comment.

You can also try PD Quest gel analysis software from BioRad.
