In phylogenetic tree, I notice that a certain designation (consisting of letters & no.) are written after the name of the species. How does this designation created? Is it the accession no. of the identified species from database e.g. NCBI or it up to the writer to put any designation or there is a convention that should be obeyed? Thank you
Basically it is the user's choice, what they want to represent/assign in the tree. It can be anything which can make sense in regards to what is being presented in phylogenetic tree.
You can simply rename the sequences in the fasta file according to your need, then construct your tree.
For e.g. >gi|545465454|gb|44545|
ATCGCGCGTGCGCA
to
>Microbe 1
ATCGCGCGTGCGCA
Its actually up-to you, its all about how you want to represent your data. Apart from this there are many tree editing tools, but I prefer remaining sequences.

which type of tool u are using because it depends on tool .Multiple tool show their option for the modifications
