When we over expresse one or multiple endogenous genes for improved trait we use plant expression vectors. There are so many techniques available by which we can remove the selection marker gene, but is it possible to remove the parts of Plasmid (eg., LB and RB), so that we can call the plant non-transgenic (free from any foreign DNA)?

In short, no. If you use CRISPR to add an upregulated promotor region that is NORMALLY found in your plant, then you might be able to call it non-transgenic. It depends on the legal definition of GMO in your country.
