I am doing a click reaction with the CuAAC method. My product is water-soluble after click reaction and it doesn't move in reverse phase columns as it is a positively charged molecule. I found that dialysis is a method for removing the copper ions, but my query is how efficient is dialysis for removing copper? Are there any chelators available to remove copper effectively during dialysis?
NB: My compound has a molecular weight above 1000 Da.

But my compound is phthalocyanine with Zinc as the metal center. Will this be an issue for chelex resin?
Possibly, but the same would be true for any chelator.
Since your molecule is of low molecular weight, dialysis is not a suitable approach to removing the copper.
To get your compound to elute with reverse phase chromatography, you must add an ion pairing reagent to the mobile phase, such as trifluoroacetic acid or formic acid at 0.1% (v/v).
You could also try running it through a column of Sephadex LH-20 in water. This is a mildly hydrophobic resin that should retard your compound more than copper ions.
