I'm trying to create a list of transcription factors that likely promote the transcription of one gene but not another. The part I'm struggling with is creating a list of transcription factors that are predicted to promote a gene. Do you guys have any suggestions about how to do that?
So far, I've been trying to do so using a trial version of Genomatix's MatInspector. This database groups transcription factor binding sites into matrices, and the matrices into matrix families. According to the most recent paper on MatInspector, this reduces redundancy and false positives. However, I'm concerned that only finding the matrix families that occur in gene 1 but not gene 2 might result in a lot of false negatives.
Is there another approach you guys would recommend? How should I do this?
