There are a lot of resources on the net about the indentation but the indenter is considered as rigid. I couldn't find any where the indenter is not rigid. I tried making the indenter deformable by assigning elastic properties of glassy carbon to it, but the results are not what I was expecting. Any help on this would be great.

What is the material of the indenter and the workpiece? Generally, indenter is very stiff compared to the workpiece. For example, if the indenter is made up of diamond, its modulus may be of the order of 1050 GPa. In such cases, modeling the indenter as rigid suffices. However, evenif you want to model it as flexible, you should not get much difference in the results.
What is the purpose of using properties of the glassy carbon for indenter? Is it the actual case or assumed one? Is it isotropic or ???

As Prof.Raabe already mentioned, you can assign any type of material to the indenter. I don`t know the size of your indenter and also the loads reached during indentation. I also assume that you don`t model the "indentation machine" (which is complicated) and you are only trying to simulate the process with a linear elastic indenter. In that case, you are missing a big part of the deflection (compliance) of the machine. That may be the source of the large difference.
Some of the instrumented indenters are provided with software which can directly correct the machine compliance, so you don`t need to bother about it you don`t modify the machine by yourself.
On the other hand, modeling of deformable-deformable contact is a bit more complicated than (analytical) rigid-deformable contact. If you want to have proper results, you need to use proper-contact algorithm, element type and element size. I suggest to work on famous "Hertz Contact Problem" and try to match your simulations with the exact analytical solution of the problem. If you fail in this (which is a simplier elastic-elastic contact with a spherical indenter problem), you will certainly fail in indentation modeling with elastic-elastoplastic contact.
