I have a set of short peptide sequences (~5-20 aa) and need to map all of them (in batch mode) on a local nucleotide/protein database. Any idea how to do this?

With map, do you mean the homology search?
You can use Blast or Diamond, make a local database of your reference dataset and run the sequence similarity search in batch mode.
