I have designed a pair of concentric ellipsoids, which are needed to be connected with each other to form a solid shell in .STL format.
Can I join them together?

I suppose these two ellipsoids have same shape, but the second one is a smaller (scaled) copy of the first ellipsoid?
You don't mention anything about what CAD software you have used for creation of these ellipsoids, but most of them have a function "Make a shell" from solid body. So, if you create the "big" ellipsoid as solid, than you can use the function to make a "Shell" and you will obtain what you looking for (I believe).
An example about how to make a shell form solid body in CAD software SolidWorks can be seen here: https://www.youtube.com/watch?v=ZlSXfTITlGE . After obtaining the shell ellipsoid you can save as in STL format and use it in FEA.

I have used COMSOL multiphysics for this purpose. the file is attached herewith. Since I am a newbie in the field, its hard to understand for me. Please help me elaborating the technique.

Please find attached ellipsoid shell in STL format that I've prepared for you. Because it is quite difficult to make shell from the STL file in SW, I have build new shell-ellipsoid with near dimensions (see attached pictures) to those in your model.
I hope it will be useful for you.

I can show you, but I am afraid that it will not be useful for you, because I've used SolidWorks to model the ellipsoid and then to obtain the shell. Unfortunately I am not very familiar with COMSOL, and most probably the steps that I follow to prepare the shell in SW are not be the same as in COMSOL.
Nonetheless, the main steps (in SW) are:
1. Draw an ellipse in some of 2D planes with corresponding small and large diameters;
2. The ellipse becomes a three-dimensional body - an ellipsoid, for example, by using the function Revolve around an axis;
3. Use the Shell tool and setting the necessary thickness of the shell.
4. The resulting model is saved as in STL format.
That's all.
