In our tissue culture experiments we run two different controls (C1 and C2). C1 consists of untreated samples displaying the basal expression of our target genes; the relative mRNA levels of these samples are set to 100. C2 are IL-1ß-stimulated samples and their relative mRNA levels are calculated as x-fold relative to C1. The study groups are treated with drugs in combination with IL-1ß. Is it permissible to use the C1-normalised data for significance testing between the drug treatments and C2 (e.g. by paired t-test)?
