I have a data set containing hybrid yield in one column, the cross combination of two parents in one other column and another variable in the other column. I want to make a scatter plot showing the relationship between two variables. Each point in the plot will consist two colors indicating two parents. I have searched and tried in many ways but could not be succeeded.
Can anyone please suggest me how to give two colors to single data point showing the combination of two parents?
Anything in Rstudio will be helpful.

As a workaround, you could try plotting your data as solid objects, then creating the outline in a different color. For example,

Do you mean having each dot that is a mixture of the two (like purple if the colors are red and blue) or a single icon that is say a circle which has one half red and one half blue, or something like jitter the points and plot 5 red and 5 blue points for each mixed point, or something else??? I am not clear why you want to do this. Can you please provide more details?
There are many ways to manipulate plot colours in R, but it's hard to understand based on your description exactly what you want to do. I'm assuming you want to make it such that each individual point shows two different colours. One option is to make points with different border and fill colours, here is a simple example with just one point:
plot( 1, 1, pch=21, col="red", bg="blue", cex=2, lwd=2 ) # see ?points and ?par for a description of various plotting options
Another option is to make points that are like a circle divided in half, like " ◐ " with two different colours. One way to do that would be to save separate .png files of each design you want, and then plot those images in place of the points (see e.g. http://is-r.tumblr.com/post/33700919594/flag-space-a-scatter-plot-of-raster-images for an example of how to put pictures into a plot).
So, to clarify, imagine there is a scatter plot containing data point (a small circle or any other shape) showing the correlation between yield and geographic distances of different parents. The yield is of the hybrids derived from the cross of two parents (it is a diallel design).
My goal is to show that each point (hybrid) is coming from two parents. For that, I need to give two colors to a single data point showing that "Red" for parent A, "Black" for parent B. In that way, I can see that this hybrid is coming from these two parents.
It would help if you could draw (by hand) a rough mock-up of what you're looking for. But so far I think the suggestions above would work for your problem.
