I use an orbitrap and we use a method with two different resolutions. This results in a single raw file for each measurement. If I open the raw file in Freestyle, click chromatogram ranges, I can choose the the trace, in our case the 50 - 500 m/z has a low resolution, the 50 - 501 m/z has the high resolution. After picking one, I can use the write to .RAW button to save a file with only the high or low resolution. Now I can load this in a converter (we use MsXelerator), and convert it to a mzxml file I can process in MATLAB. But, every week I would have to do this for 720 samples, far to much work.

Is there a way to speed up this process, maybe use a different converter or something? So in short, the Orbitrap generates one raw file with info for the low and high resolution, we need to split those into two files. Freestyle can do this, but only one file at a time.
