Yes you have three modules but the modules are connected in series to form one generator having only two terminals with a net voltage V and current I. You protect your modules against shading by the backward diode connected to the terminals of every module. So, from the principle point of view you have only to operate your pv generator to its global peak poer point as the partial shading can cause local maxima in the P-V curve of the generator. Since the three PV modules are in series, the problem is solved. The output of the PV generator (that is, the input to the MPPT block) will be imposed by the common current and the sum of the three voltages that depend on the weather conditions.

Concerning MPPT methods, I advise you to begin by the P&O one. It is the simplest to understand the MPPT principle and it is widely used as a benchmark for the evaluation of other methods' performance.
