SEM followed by Energy Dispersive Spectroscopy (EDS) should be helpful in your case.
Take the ftir spectrum of chitosan alone and compare it with that of your nanofiber

If you want to study the morphology of the nanofibers then SEM is important technique. Moreover, if you want to know that fibers have only chitosan pats or solvent impurity is not present in the chitosan fibers than you have to go for FT-IR spectroscopy.
