I have taken a Z-stack of a cell using a Zeiss confocal microscope. I have orientated the image in 3D and need to include a scale bar/take measurements in this orientation. Does anyone know how to do this using software such as Zen Blue or FIJI?
My response is perhaps belated but I'm agree with @Andreas Müller for the use of the orthogonal views generated by ImageJ or Figi (linked to this message, a picture with an example of vertical and orthogonal views).

I assume you used 3D viewer plugin for constructing the 3D. However, it is indeed challenging to add scale bar in such condition. What is the best (in my opinion) is that you use the 3D projection instead. Go to Image > Stacks > 3D Project. Choose axis of rotation that you prefer (x or y or z). And later, before adding the scale bar, you can transform the position of the image according to your preference. Go to Image > Transform > Rotate. And finally, you can add the scale bar.
