I am working with hTERT Normal Human Astrocytes for a month now and within this period I collected samples for some treatments two times. However, the data from the two experiments don't replicate, provided the same treatment and handling conditions. I wonder whether it's because I have passaged them a lot and these cells have started showing variability.

With no further description of your data is hard to tell whether might be the problem, but somatic mutation does accumulate through cell subculture, but most of them were indistinguishable even passage for more than 20 times, still, it might correlate to which experiment you conduct and the target of analysis.
