I am working on a protein family that has two members. I tried to look up  homologs and orthologs in lower organisms. i found two hits for search indicating presence of both genes in lower organisms too. to  my surprise when i looked at percentage identity of both hits with the two protein sequences of my interest i found both of them being nearly identical to both of my proteins of interest. like say Gene A and B code for my proteins of interest that are 63% identical, upon homology searches i found for gene A i got hits X and Y which re equally identical to gene B but X and Y are not identical to each other. X is equally identical to both A and B say 56% and Y is equally identical to both A and B say 37%. how do i annotate these genes? i mean which of X and Y are homolog of A and B?
