I got some strange result following ischemic experiment in mice. After 3 days of MCAO/reperfusion microglia are believed to be activated and morphologically transformed to the amoeboid shape. In some MR brain section I got the expected results, however in other brain sections there was complete blank in ischemic core and no single microglia was detected. For the further clearance I have attached the iba1 stained photographs of ischemic ipsilateral hemisphere as below. Have you ever experienced such strange results?

What might be the reason that I could not detect any microglia in the ischemic core though I got the result in some other mice brain challenged with same MCAO procedure?
