I saw in few excrements of SSR markers use of agarose gel with high density was useful, but it depended on your polymorphic locus.

I recommend to you ,use polyacrylamide gel.

You might take a look to spreadex gels that are ready to use gels with resolution of 4pb

https://www.biolynx.ca/pdf/admin/el_spreadexfl.pdf

Polyacrylamide gels even though, have the best resolution when there are alleles with differences of less than 4 pb.

For my opinion, Metaphore agarose is very suitable for SSR markers and It is very safe and fast method than Acrylamide Gel. If you note in papers, in several study, have been used from SSR markers.
