In Isodat Acquisition when you run a sample there are two windows by default, the upper one contains the sequence table and the lower one has the real-time scan. In the top left corner of a scan window there is a white icon which is actually a clickable menu. Click on that icon and under "properties" there should be an option for "scan info" or something similar which is the count-down timer. Can send a screenshot if it helps.

For anyone who wants the answer, here it is:

Andrew Schauer at UW and two folks from Thermo all offered the solution on the Isogeochem email list serve, in addition to Philip's answer above.  I've included some screen shots to illustrate the fix a little further.

The trick is that this has to be done in an active Isodat Acquisition trace window. 

First you open the drop down menu from the totally intuitive and not at all maddening place to do this - the little 'paper with torn off corner' icon in the upper-left corner of the active acquisition window.

Next, in the properties menu, you check the box for "Scan Info" and the timer should reappear and balance will once again be restored to your little corner of the isotopic universe.
