you can treat your cells with the extracts as your protocol will be. Then you extract pure quality RNA (nanoDrop values >2, RIN values>8) and sequence depending on what you want. There is RNAseq and AmpliSeq. These are all RNA sequencing platforms that can be used but you have to decide what you want. As from my understanding and what i am doing currently, if you are on what i will call a fishing expedition which means you are not sure which genes are involved, then you should go for direct RNAseq. However if you have a fair idea about the genes you are looking at, then AmpliSeq is better. However, they all require bioinformatic tools for analysis. You can then confirm the gene expression data with qPCR.
