How can I test the association between multifactorial diseases and SNPs on the X chromosome?

I want to perform a case-control study using SNPs on the X chromosome. As you know, for SNPs on the X chromosome, females carry 2 alleles but males carry only one allele. Can anyone advise how to test such association and with what software?

better go for association rule mining using dicesion tree. It will definatly solve your purpose.
