You can try Geant4.

It is used primarily for tracking high energy particles in material, but it does track secondary particles generated by the primary particles, too. However, you need to choose carefully parameters like range cuts, and the physics list you use.

You'll likely have to write a custom routine for the electron yield, energy distribution, angular distribution, and kinetic energy and then perform the tracking of the electrons with some software such as SIMION ...though GEANT4 also has the ability to model electromagnetic fields.

Something along these lines was done by Dan Shapira et al. Nuclear Instruments and Methods in Physics Research Section A 2000  (both the vol. 449 and vol 454 articles: http://dx.doi.org/10.1016/S0168-9002(00)00499-X  and http://dx.doi.org/10.1016/S0168-9002(99)01444-8  ). A more recent example, actually for the design of a Faraday cup is, the E.D. Cantero et al. Nuclear Instruments and Methods in Physics Research Section A 2016 paper (http://dx.doi.org/10.1016/j.nima.2015.09.096).  Each of those papers cites works quoting the electron yield, kinetic energy distribution, and angular distributions measured for various beams impinging on various materials.

Faraday cups I've used for similar work contain a tantalum backing which the beam impinges upon, and a copper backing for the tantalum which has a water cooling line running through (only necessary for beam intensities over tens of microamps at these energies; probably no cooling is safe for lower energies or air works fine).  An isolating stand-off is used to separate the backing from a copper suppression ring which is charged up to ~-300V to suppress secondary electrons (this voltage is found by increasing the voltage until the beam current no longer increases). Another isolating stand-off is used to separate the suppression ring from a tantalum shield (rectangle with a circular hole in it) to protect the sensitive parts of the Faraday cup from being damaged with beam.  A wire connected the shield and a separate wire connected to the backing are used to read-out the deposited current from the ion beam. Note that the cup backing (or the arm that it's connected to) has to be isolated so that you can read current from it.  For current reading we typically use a picoammeter for low currents or a home-made logarithmic amplifier coupled with a DC I/O module from National Instruments.

Thank you so much Zach your points are really helpful. I calculated the supressor voltage using SIMION and its around -400 to-450 for 300KeV deutron beam.

Here I have attached two images one for the routine and other for the results.It shows -500V is enough for suppressing the electrons with maximum 330 eV of energy.But how should I decide how many number of secondary electrons should I simulate?.I have just randomly assumed the number of electrons since SIMION does not allow the Material specifications.

Generally for any energy ions impinging on target produce electrons of energies of max 1keV. So -ve 1000V should be able to stop all the secondary electrons.

Instead of using any voltages, you can also use simple magnets that will bend all the secondary electrons.
