If we isolate genome, then plasmid comes together.
Even all the plasmid isolation procedure showed presence of genomic dna also.

as Basil suggests, ultracentrifugation in CsCl gradient will provide you with the two different bands, genomic and plasmid DNAs. You can check the protocol in the classic Molecular Cloning textbook by Sambrook et al. (1989)
