I have solvent accessibility values for residues in specific positions for a number of proteins. I do not understand how can i represent the data by which i can show that there is a periodicity in solvent accessibility over those positions of all the proteins considered.
Could this just be demonstrated by some sort of color coding scheme? Pymol will let you color by residue (http://pymol.sourceforge.net/newman/user/S0220commands.html) and you can script is all from the python command line so it is less tedious (https://pymolwiki.org/index.php/Running_Scripts).

As suggested by Alexander color coding may be the way to represent solvent accessible residues.
The same is present in Schrodinger software where Solvent accessible Residues are darkly shaded while other are not.
Besides that to quantify the solvent accessible residues at particular position in all proteins you can sum up the number of repetitions observed for each residue at particular position and divide it by total number of proteins under observation to give some statistical significant value to your result.Although, in my knowledge such statistical data on solvent accessible residues hasn't been published before.
