I want to isolate prokaryotic RNA from plant and from seedlings. Is there any method to isolate prokaryotic or bacterial RNA from plant/seedlings. And can we separate the prokaryotic RNA from the total RNA if we isolate the whole RNA which includes the Plant RNA? Please if you have provide some protocol.

We extract total RNA (with Trizol) of plants (roots, stems) infected with pathogenic bacteria and then do Q-RT-PCR on bacterial genes.
Using Trizol as proposed Nemo is a very good method. Afterwards you use qPCR targeting specific bacterial genes. You cannot separate the bacterial from the plant RNAs but you do not need to do that.Good luck!
Thank you sir for your suggestions, but I want to isolate prokaryotic mRNA from the plant (Pathogenic Bacteria), because we want to perform transcriptome analysis of a particular pathogenic bacteria when it resides in host plant. We dont want to isolate the bacteria after infection. So I am searching for methods that can help to isolate bacterial specific mRNA from plant. I know sir it will be very difficult to design some experiment to do so,because abundance of rRNA,tRNA, presence of eukaryotic genetic material and many other problems will be there
