it seems you have lot of soil dirts in your samples and you'll need to filter them before going further to NGS.

can you just centrifuge your samples without diluting them (in TE or water) but not at high speed to precipitate those dirts and extract by pipetting the clean volume. you'll loose some volumes of samples but it will be cleaner. check samples quality and quantity after that.
