You have confirmed mRNA expression indicating that the gene is transcribed, but mRNA abundance does not mean protein production. Translational control and protein stability can significantly impact the final protein abundance, even with high mRNA levels.

Some of the reasons I have mentioned below.

a. There could be these microRNAs which regulate translation by binding to mRNA and could cause reduction in protein production.

b. There could be a possibility that the mRNA may undergo post-transcriptional modification affecting translational efficiency.

c. You could also consider protein stability. If a protein has a very short half-life, it might be produced rapidly but also degrade rapidly, leading to low overall protein levels despite high mRNA expression.

d. Presence of low abundant protein may make it difficult to detect with standard protein detection method.

e. Make sure that there are no errors in the experimental process because these errors can affect the accuracy of measurements and influence the apparent relationship between mRNA and protein levels.

Basic biology is what's happening. mRNA levels and protein levels are regulated by entirely separate pathways.

Both the pathways are regulated by different signalling.

* Post transcription regulation like mRNA half life, miRNA and protein regulations.

* Maybe the reason early protein degradation and could be the one reason is that mutations in CTNNB1 leads to activation of some signaling pathways like beta-carabine/Wnt, that maybe reduce the protein level.

To confirm that, you might consider:

1-Use any proteasome inhibitors.

2-Ribosomal profiling to assess the translation.

3-Any others experiments as well….
