i have a query...
i have a protein for which structure is not yet predicted..and i have done the similarity search but in that also i didnt got any similar structure so for secondary structure prediction of that protein how i can further go-head

What is the protein name, Do you have PDB number of it.
As I understood your Question, your looking to predict the structure for some unknown sequence of protein.I am not aware to complete your Question.
If you want to study the homology of protein sequence or prediction of its structure, here is a wonderful tool , a work space for prediction.
You hust give the sequence and leave it for automatic generation, after you may able to get all the predictions with error comments and error score.
