I want to visualize the common genes generated from the string database. When sent directly from the String database for visualization my genes are clustered so tightly that I can not tell which genes have bigger nodes. I also tried saying the image but the genes are not showing in the image downloaded. What could be the cause of this? I generated 268 common genes for my drugs and the target protein. Attached are the screenshots of the problem.
Have the 268 genes you're interested in been selected in the Table? i.e. selected and ticked. If so, you'll need to right click on the screen and 'hide unselected nodes' which should show up with only the 268. You can then click on Layout in the toolbar at the top and adjust how you want to visualise your hairballs, but it requires manual movement as well.
Unless you want to cluster your 268 by Gene Ontology for example, you can download in the Apps toolbar at the top a Gene Ontology App (e.g. BinGO) and then overlay your 268 based on ontology of interest (e.g. mitochondrial transport)
