You are not fixed to culturing in a 96 well plate per-se, however that is often the format used by plate readers, and it allows for higher throughput with less media use than plates with fewer wells.

My suggestion for seeding a 96 well plate would be to suspend your cells at a concentration where the number of cells you want per well is in the volume of media you want per well. Then use a multi-channel pipette to efficiently seed the wells. Remember that cells will settle quite quickly so if you want consistent seeding across the plate work quickly and mix right before seeding.

You do not have to seed every well of a 96 well plate to do an experiment, just seed enough wells to cover biological replicates, technical replicates, and treatment conditions required. Then when it comes to scanning the absorbance, just measure the wells you've used on the plate reader.
