I'm sorry, but I think that doesn't exists a web server for this purpose. MD simulations are computational expensive procedures, so you need a powerful computer to run them on, especially because you must check every step in order to perform a good simulation.

You can consider the idea to install a MD software (AMBER or Gromacs) on a good computer and use it to do simulations.
