to the system, I connected reference and working electrode and to a buffer I connected CE. I applied a negative voltage of -350mV. The reduction potential of my system is -325mV. At the start, my potentiostats reads negative current then with time, it starts reading positive current.
Please which way do the electrons flow? Or how do I know that my system is being reduced?

In my opinion, your system is completely reduced and it has ease in its oxidative processes, which starts once the system is reduced and at this potential.
Probably you should do cyclic voltammetries to know the behaviour of your system.
You can run the cyclic voltametry for your system. The generated proton will change the pH of the medium and electrochemical signal change can be recorded.
What you want to study particularly?
The reduction peak potential can be observed from CV experiment.

I am trying to force in electrons into a bacterium cell and in presence of a mediator whose redox potential is -325mV and I am applying -350mV.
At the start I have this negative current which I think makes my working electrode a cathode but then some hours later I start having the positive current which now confuses me, because this will mean my WE is now anodic.
There in lies my confusion.
