Yes. It can be done as long as you keep the ratio constant. I have successfully done this several times using the 7300 Real-Time PCR System. However, you have be careful. Make sure you seal the plate properly. If not, you will lose a lot of samples and have bad dissociation curves. You should test a few samples with your machine first when you optimize the reference genes.
