Haplotype analysis in DNAsp - omission of sequences from due to gaps?

While working with DNA polymorphism analysis in DNAsp, I found some sequences were omitted from the analysis due to the presence of gaps (deletions) in some of the sequences as well as insertions. I could not be able to get it fully analysed with the desired number of sequences as the results omits those sequences with the gaps during the haplotype results. What is the way to get this fixed? Are there some other tool which can be used for DNA polymorphism and haplotype analysis?

Dear Keerthy

The results of the DNAsp did not omit the sequences with gaps. It excludes sites with gaps. To include you can> Generate> Haplotype data file> Considered sites with gaps.
