This may be a stupid question, but I still get confused sometimes. These are definitely two different methods, however, both could be used for marker development and genetic diversity analysis, especially when it comes to population genetics. Obviously, by genome re-sequencing you have a higher coverage of the genome sequence while mRNA sequencing only looks at the coding region. Although by mRNA sequencing, you could get the transcription pattern, I also see some people combine samples from different tissues and do the sequencing as a whole, eliminating the expression pattern information and just looking at the sequence itself. So, for population genetics, which of the two methods is more valuable and is preferred? Seeking your comments :). Thanks!
