During Pan genome analysis of Campylobacter, is there any circumstance that can reduce the number of pangenome while addition of new strain?

Currently, I am analyzing the pangenome of campylobacter. While the addition of some of the strains the pan-genome also decreases along with the core genome. What might be the reason?
