I Stimulated my Caco 2 cells with LPS and ran an ELISA to check for IL-8 . Post analysis I found out that the absorbance values for my negative control were greater than that of the supernantants with LPS. I eliminated the obvious option of pipetting error.

for the quantification of Il-8 production by ELISA on Caco-2, you need to use Il-1beta as stimulator.

If Caco-2 cells express TLR4, cells may respond to LPS treatment. Even without the TLR4, cells could respond to endogenous LPS. Therefore, the short answer is- it is likely that the stimulation with LPS may have an effect. The question is what effect (if any)? Therefore, an experiment with appropriate controls could provide answer to your question.
