Is this possible if we can somehow neutralize the charge present on DNA to opposite by introduction of high positive charge "may be protein".

One strand is treated with high positive charge, such that one DNA double helix will be neutral for negative but extra positive ions present will provide net positive charge. 

On the other hand DNA without treatment with positive ions stay negative as a net charge

Both sample are stained with two different fluorophore. WHen these DNA samples are brought together can these DNA ligate lateral to each other due to charge and we may get both fluorophore intensity to confirm.
