I was wondering if anyone encountered some level of degradation, or trans-isomer formation from cis-isomers through the purification of PUFAs?
I am interested in the effect of saponification and urea complexation?

The impacts of degradation or isomerization in PUFA's are highly dependent upon the method and conditions used for the saponification and all additional treaments. There are a lot of sources of information on saponification and other derivatization techniques for lipids. These have been studied in detail for decades. It is also worth looking at trans-esterification as an alternative to saponification as it may decrease the amount of saturated fatty acids collected in the urea complexation and separation process.
