I recently inject biological dye into the cardinal vein of zebrafish to study the blood-brain barrier. I found that, minutes later, the injected dye will gather together in certain part of the zebrafish body.
I wonder what these organ are, does any one can tell me?

Injected dye can be filtered by the kidney and taken up in vesicles in the proximal tubules. If you see spotty fluorescence around the level of the pectoral fins it may be the kidney.
The best approach to getting an answer for your question would be to post a picture of your fish using one of the attachment buttons like "file".
