The retinoic acid to differentiate SH-SY5Y mimics the dopaminergic neuron, which is more relevant for the PD in vitro model. Hence, it depends on your study design and interpretations.

I read about undifferentiated vs differentiated SH-SY5Y cell line use in PD modelling and some disadvantages are stated for undifferentiated cells, however, I am not experienced to conclude if those statements affect my experiment. I am now considering applying same protocol to both and comparing the results.

I have worked with both undifferentiated vs differentiated SH-SY5Y. If you are planning to mimic the neurons exactly as in humans in PD, it is highly recommended to differentiate. As the prominent neuronal markers such as growth-associated protein (GAP-43), neuronal nuclei (NeuN), synaptophysin (SYN), synaptic vesicle protein II (SV2), neuron specific enolase (NSE), and microtubule associated protein (MAP) are expressed only in differentiated neurons. Tyrosine Hydroxylase, a critical marker of PD and dopamine is expressed and released in differentiated SHSY-5Y neurons. Similarly studies involving neurite growth can also be performed with differentiated neurons.

I performed neurite growth analysis and TH staining in differentiated SHSY5Y before and obtained results with no problem. Considering the info you gave, it seems ideal to me to differentiate the cells for the MTT protocol as well.
