I have a wheat genotype. I would like to treat is with a chemical substance then I would like to see the difference of DNA sequence between with and with out treatment to answer
what are the changes and where do happen (position on chromosome)???
Any guide of which method should I use

The method is going to depend on the type of treatment (EtBr, EMS, etc.) you will use and what sort of genetic changes you expect (transitions/transversions, deletions, etc.).

Dear Gregor Steve. You could go for next generation sequencing or Rad-sequencing. I hope one of both will be helped in your case.
The difference in DNA sequence occur because mutation (deletion, duplication, etc). as result chemical treatment, especially if DNA treat with mutagenic.
Perhaps lighting a barcode before treatment would help in identifying sequence changes as a computer software such as gitbash would assist in identifying (bioinformatics). The barcode sequence must be noted down obviously. As for finding its chromosome loci I have no idea but can suggest looking into assembly methods using reference genomes.
